I haven't been able to find him or his mother on the census.

Long shot:
There is a John Alexander Martin aged 5 in the 1891 census living in Aberdeen. Again, you may already have checked that one?
There is a Jessie on the same page, but I'd be willing to bet there is a Jessie on 80% of pages of the 1891 census!!
And there is a John on the same page, which is also none too conclusive - also not sure if it counts the original John or there is another....

Have you traced mother through the censuses. Where and when was she born and who were her parents? That info may help you to find young John Alexander on the 1891 census remembering that his surname may appear as Martin, Alexander or Campbell.
