There are thousands of copies of certificates online (very handy when they are for my families) related to family history - it seems no-one is being prosecuted under copyright laws. I've produced booklets (A4 size) and included scans of certificates - sometimes only part of the certificate or part of a census page - to me they look better than transcripts - although I often include the latter as well.

As for keeping the originals - I have a friend who has a marvellous storage system - having them all in loose leaf binders - using archive quality plastic inserts. I'm not sure how good these really are but no problems to date. I am not so organised & have paper folders full of certificates which I very much doubt anyone will want when I leave this world. I have top quality scans of all of them, filed reasonably logically on my computer - with many backup copies.

I just cannot bring myself to destroy the originals - despite we are soon to be downsizing & I seem to be shredding bin after bin fulls of paper. I fear I will leave what to do with them - to somebody else.
